I'm not aware of any XFree86 drivers which support stereo,
although (IIRC) the glint driver does support some cards which have
a connector for stereo glasses.

You might contact one of the commercial alternatives to XFree86 to see if 
they can help. I know of
 Metro-X        http://www.metrolink.com/products/metrox/index.html
and
 X inside       http://www.xinside.com/

To use stereo3d in X11 you would want to use OpenGL.
One easy way to see whether your current setup supports stereo3d is
to run glxinfo and look in the st/ro column.
