XftConfig is for client side fonts using the render extension, using Xft1.

Planned, but not yet implemented, is to update the font library the server 
uses (for either kdrive or XFree86 servers) to get its default font path 
for legacy core X11 fonts from the new FontConfig library (which was part 
of Xft1, and has been separated into its own library since many non-X 
projects have needed similar facilities).

So yes, right now, you have to configure both separately, which is a
pain.
