Thanks Dr.Schwieters, just protocol.genExtendedStructure() 
seems to be solving the problem. So, guess, it's an error due to some processes 
attempting to write to the file simultaneously and thus failing and exiting.

does it work ok if you change the line to
protocol.genExtendedStructure()

??
