I don't know much about SpheresPadder but it is used by Frédéric Donze
and co-workers for generating rock mass IIRC (how do you evaluate what
is used and what is not btw?).
I guess based on the fact that I modified the class quite heavily in May
(IIRC), and no-one complained. I tried to use it a few time and was
never successful. I would suspect Frederic and others use some external
version implementing the same.
For the published work, of course it is better to not remove them, but
we are not maintaining a museum, are we? Too bad. Either someone puts it
in shape or it dies. The fittest survive. Removing the publication is
easy, if necessary, but we list also papers which describe something
that is not in the current code anyway (like the lattice model, for
instance, couplings etc).

Perhaps not so good to remove published work from trunk, else we need to
also remove the paper from "Publications on Yade".
