That's more of a Yahoo Mail issue rather than Yahoo Messenger. I use Outlook now and used Outlook Express in the past so I always had them set as my default mail client. They would always open a new pre-addressed blank email (or sometimes the subject line would be filled in also depending on how the link was formatted).
I've never used Yahoo Mail as a default webmail program so I'm not sure how or why it isn't working correctly. See if there is a Yahoo Mail Yahoo Group or contact Yahoo directly although you would get a much quicker reply from a fellow user.
