As most of the list users are aware, using Yojimbo for very large PDF files, and numerous PDF files is just not the right tool. I am looking into an app that will help me organize all my PDF's, which are mostly manuals for lots of different things.
I'm using EagleFiler <http://c-command.com/eaglefiler> for this, but your requirements are an order of magnitude greater than mine, so I can't comment on performance.
It's a great companion app with Yojimbo.
