Unless you were on the same server this could not happen.

Once a message has been deleted it's gone, however, I doubt the messages
have been deleted. Do a Spotlight search for some term in the message to see
if it's still there. Then you can use one of the scripts to find the folder
where it's located.

Another option is to use one of the custom mail views.

Also did you check View Unread only or Flagged only to see if this is reason
they have 'disappeared'?
