Yes I have SNMP enabled and I have a non-standard community. I can successfully 
talk to the linux box - it just don't get any useful information. 

I've been looking through snmpd.conf - should I be modifying this file to 
enable monitoring?

Try adding a linux machine just like you did the windows boxes. 

*) Do you have SNMP enabled on the linux boxes? 
*) Do you have them set to a different community than public? 

My debian boxes worked almost out of the box.
