I assume you're using MacPorts' build of libtool? the autogen.sh step is a one-time thing. So, if you create a symlink in /opt/bin/libtool to glibtool and /opt/bin/m4 to /opt/bin/gm4, that should solve your problem. Remove the symlink after you're done.
