Hi Daniel The WebACT help documentation does say it uses EMBL or FASTA:
http://www.webact.org/WebACT/instructions/docs?rm=mode1&set=1&page=5 You could just use FASTA format and read in the genbank files as a separate entry in ACT when the comparison has been done.
