When KDevelop generates doxygen configuration files it embeds absolute
paths to the source tree and output directories into them.  This makes
the resulting files rather more system-specific than they need to be.

It would be much more desirable for the paths generated to be relative.

Bug #137147 states that its is not possible to use relative paths in the
Doxyfile generated by KDevelop.

This is no longer true for KDevelop 3 (tested on 3.5.0), there is a
checkbox called "always use full path names" which can be unchecked.
