I already talked to raster about this... he was pretty sure it was some corner case of ICCCM hints or something like that. If you check out the WM_HINTS for it using xprop, you'll notice that it says that it wants to start iconified for whatever reason, and if you restart E, it will indeed be iconified. My guess (totally unfounded) is that E expects it to start iconified, but then doesn't do it, which makes it ignore the remembered position, size, and desktop (since it's supposed to start minimized anyway).
