Before we go any further, can you confirm that you've upgraded your application to the latest 1.2.5 version, including updating all App Engine libraries (such as appengine-api.jar and the ORM libraries) in your WEB-INF/lib? This shouldn't be strictly necessary, but it would help narrow down the problem.
