Dear Aviva-
When you say Yeshiva  library, who will be the patrons? Only yeshiva students?  
Litvish? Chassidish? Modern Orthodox?High school level or above? Is this for 
English speakers?
 Basically, I would suggest these sefarim and any English translations that are 
available.
Tanach Mikraot Gedolot
Linear English Chumash with Rashi
Babylonian Talmud
Jerusalem Talmud
Mishneh with meforshim
Mishnah Torah (Rambam)
Mishneh Berurah
Shulchan Aruch
Kitzur Shulchan Aruch
Aruch HaShulchan
Responsa ( Shealot U’Tshuvot) of        various rabbanim
(If this is for a Chabad (Lubavitch) Library include in addition the Lubavitch 
Shulchan Aruch. Gutnick Chumash  has English  translation and commentary 
according to the Lubavitcher Rebbe z’tl.)
Chavot  Halevovot
Mesilat Yesharim
Encyclopedia Judaica
Aspaklaria (a type of Hebrew encyclopedia). This might be online free.
Tanach concordance
The 39 Malachos - English, comprehensive laws of Shabbat.
That’s my basic list off the top of my head. I don’t know what your budget is 
or the patrons.
Then there are so many books covering Jewish thought and philosophy, some in 
English.
If you’re going to have any databases of online sefarim you may not need
so many items in physical format.
