Hello,

I had the same problem about a month ago and it was solved by downloading
overlay-fix.el from the semantic homepage:

    http://cedet.sourceforge.net/semantic.shtml

To install it into emacs  follow these steps:
1. simply put it somewhere of your load-path (e.g. the subdirectory site-   
lisp of your emacs-installation).
2. stick into your .emacs file:
   (require 'overlay-fix)
3. restart Emacs
4. Done.

Is like  a temporary fix, and hopefully if you set it up once, then change
any option and select save, it'll save it to you .emacs file.
