If you insist on changing it would mean you consider Krita's need as more important than those applications it would break. The only sensible thing is to come up with a protocol to hint the window manager which modifier it should not use right now. Everything else is not fixing the root problem. Changing the default won't fix anything. If you want a short term solution and a discoverable solution detect that KWin is running and offer the user to change the setting.
