William, We have not applied TFS SP1 as yet. The project is about to finish and the infrastructure team didn't want to risk problems when we are so close to a final solution. I don't expect this will be done before the end of project life. I guess based on that I will just put up with the problem as it is not critical path.

It is meant to remove the extra build steps you're seeing such as GetTargetPath, GetNativeManifest, and GetCopyToOutputDirectoryItems.
