If you can get it almost right with the LyX settings for Natbib then I would stick with it. There is a Natbib manual which is not too long and you can find a lot about Natbib in Google Groups. I would try to add some extra setup information for Natbib to the LaTeX preamble in LyX -> Document settings to get it working.
