My experience is the same as Pippin's - plugins always get wiped. Look on the status page of SC - there it lists all the folder that SC checks for plugins. As Pippin, says some plugins do not work in all folders (this was the case for LazySearch and iPeng IIRC).
Currently I copy all my plugins into the folder recommended by iPeng.
