in the case of repository the handle prefix was treated as Integer
and that was wrong but in the cases of item, collection, and
community it is not the handle prefix but the internal ids, witch

I'm playing around with the OAI Harvesting functionality (DS-289), in
particular creating a Collection that harvests its items from an
external OAI-PMH interface.
It all seems to work wonderfully, however I'm concerned about the lack
of visible provenance information for harvested items.
I was going to make exactly the same proposal after reading the second
paragraph.
Logically, it's the right thing to do - the provenance for 'this' instance
is how it came to be in 'this' repository. Whatever happened to it in
another location is essentially a matter for that provider.
