There may be something obvious, like a burnt part. If the battery really
failed shorted, then turning on the PS should have popped a fuse, maybe even
in your wiring from the PS to the load!

RS-232 is a protocol.
DB-9 is a connector (so is your mini-DIN).
RS-232 via an RJ45 is still RS-232 (as it would be over 4 pair of
field-telephone wire).

Picked up a couple of 5711's
the $80 from MFJ and get CWGET (Free)? It requires a computer
or laptop, but will read what you send if it's any good at all. That should
free up the bucks for the paddles after you get your feet wet making the
elements with the J38.
A quick Google straight key price shows lots under $20.

You don't describe the test setup in any detail, but I'd first question the
possibility of overdriving some component in the test setup. Any piece of
equipment in the chain being overdriven will horribly and unpredictably skew
the results.
