May be interesting to put a description of your setup some where in the
wiki. I don't know if there is section devoted to kinematics, it could
be proper place.

this wasn't an AXIS limitation. but rather an emc/emc2 design.
I added an ini variable [EMCIO] SPINDLE_MODE
If you set SPINDLE_MODE to 1 it will cause the spindle to keep running
when changing modes, but also on abort (hitting escape).
The spindle stops if you hit ESTOP.
The default
I like Alex's implementation - I'll leave it as the default on my primary
setup myself as I do prefer it to shutoff between changes most times.
But if I'm doing some simple jogging and need the spindle and some larger
exact moves I'd have a separate configuration I'd run for that.

If the motor has commutation sensors (Hall signals) built into
the motor, and separate from the encoder, then there is no problem.
