If I update the inset, by double-clicking and choosing update now, I get the
result you describe.
If I Edit menu, update references and update all cross-refs and text insets
(marked for automatic update), I get to see the cross-reference correctly.

Esc t m u (table move up)
Esc t m d
You can also make changes in a configuration file to replace these
keystrokes with shorter sequences.
I have remapped them to F11 and F12.

On the reference pages, there is a frame for table footnotes. If you increase
the height of this frame, it will increase the space below the table.
If it is missing, you can copy the frame from the reference page of any new
document.

I've found the simplest way is to export the EDD from the template. The
elements are then listed in alphabetical order - no sections and no
comments - so you can more easily locate the element.
I've experienced the same results with Find as yourself.
