Hi FS team, for my line of research I have used aparc2aseg with the
--labelwm --hypo-as-wm option to obtain wm measurements from a custom atlas
of the brain lobes. However I don't know how I should cite this method as
the aparc2aseg documentation does
Hi Paul, try this
cd $SUBJECTS_DIR/youraveragesubjectname
mris_volmask --label_left_white 2 --label_left_ribbon 3
--label_right_white 41 --label_right_ribbon 42 --save_ribbon
youraveragesubjectname

Hello,
I am new to FreeSurfer and had a quick question about the calculation of
cortical volumes using the aparc2aseg. In the aseg images, cortical volume is
sometimes assigned to extra dura at the superior midline of the brain. My
understanding is that this dura will not impact my final gray
Hi Megan, you do not need to worry about the voxels in the aseg where
dura is labeled as cortex as long as the pial surface does not extend
into the dura.

Hi Megan
you are correct - you shouldn't need to edit those voxels if the surface
is correct.
cheers

It is also strange that the white and pial are out of synch because they
are produced at the same time. Did you run out of space on that drive?

Hi Derin,
It's probably that you have done something out of order. The easiest way
for me to check this is to see the latest set of processing as dictated by
the subject's scripts/recon-all-status.log. If you paste that into an
email I can see what happened.
Oh, also, were you running
