You unlink the duplicate (and any other incorrect relationships).
Right click on someone in main position in Family View and you'll find
Unlink ... in the Menu. Choose the relationship you want to get rid of.

You have to keep unlinking incorrect relationships and then relink. The
easiest way to get the parents - child link correct is to start with the
parents and add the child (choosing of course the option to link to
existing person as they're already in the database).
