I'm not sure if the following is LyX's problem or not. If I open LyX from the terminal (on Ubuntu 12.04) and copy the User Guide and exit, the LyX window closes but LyX still hasn't exited (the terminal is still busy). After about 5 seconds I get the following message on the terminal QClipboard:
