For reasons I don't understand, debian does not put the lyx2lyx file in your path. On my machine (testing, not unstable, but it is the same), it is in /usr/share/lyx/lyx2lyx/ so /usr/share/lyx/lyx2lyx/lyx2lyx filename filename should work. Mind you, I compiled and installed lyx 2.0.5-1 in
