If the template comes with a custom class file, then you need a custom 
layout file. First see what class file it is derived from, and create a 
minimal layout, similarly to the following: 
. Then follow the other 
instructions there.

See the attached. I removed the preamble, modules, and ERT. I selected two
column format under "Text Layout" under Document Settings. It appears to
work fine, but I'm not sure what you meant by:

If I set the page layout as 2 column, the figures are included, but the
title, author, abstract, and bibliography are also in the 2-column format.

For me, the title, author, and date are set in single-column format,
whereas the abstract and bibliography are in the 2-column format. This is
expected in my opinion, but if you're looking for something else, you may
be forced to use ERT to customize further.

  I tried both approaches on that stackexchange thread but could not learn
how to add captions and labels to non-float graphic inserts. So, ... I went
to the LyX wiki on Figures and found the answer:

  Insert the figure in a float and add the caption and cross-reference label
to it. Then position the cursor immediately ahead of the float and invoke
the Edit -> Float Settings checkbox. Deselect "Default settings" and select
the "Here definitely" option. Set the figure width to 100% column width,
save and compile.

Dear Isam,
Can you show us the template they want you to use? Is there a .cls or 
.sty file in it? Most of the templates are based on some standard 
classes, and this should be as easy as

Due to a long standing lyx-bug, this is especially annoying if the paragraph
separator is set to "vertical space" in
"Document>Settings>Text Layout>Separate Paragraphs With"

This can be cured by, additionally, inserting 
\usepackage{parskip} into the latex preamble.

As "advanced workaround" for now, you could consider configuring not only
the itemsep but also parskip inside the lists (watch for side-effects).

This is so simple, that I wonder about the Computer Science PhD Program
they are running there.

Take their template and run it through tex2lyx.

Move all the formatting you can from the

Documents->Seteing->Latex Preamble

into Lyx proper and leave only what LyX can't format directly in that
preamble

Then put the front matter into an include file so it doesn't bother you
on the screen and hack on the text.

Export to LaTeX and compare the resulting PDFs...

Hi Isam,

It's difficult to give good help/advice without knowing what you've tried
and what errors you are running into. I recently went through what you are
going through with my thesis and had to rely on these forums for a lot of
help. I would start with the thread located here:

After that I think it is helpful to look into adding custom LaTeX class
files to LyX and how to create .layout files. There are also some pretty
decent guides to getting LyX setup with your Universities LaTeX files. Here

Once you've tried some things report back with what you've done and what is
going wrong and someone will be able to help you. Last of all don't give
up. Once you get it working it is well worth the effort.

Right click on image, select Settings...->LaTeX and LyX options->Scale on 
screen (%) -> 30
This works.
Using  Settings...->Graphics has only effect for output. As it should be IMHO.

This problem occurs with LyX 2.1.2 also.

It was some years ago that I started a completely new file and
introduced a graphic.  I do not remember this specific problem then.
However I believe I experienced some difficulty with changing other
attributes whose values I altered using a text editor.  These were
simply arguments which were to be applied.
