Regarding the longer startup times: I moved my licenses to a new server last week (win srv2016) and also installed the newest version of flexlm. No delay and same startup times as before. Latest NLM by Autodesk using flexlm v11.14.1.3. Do you have (accidently) configured MR satellite rendering?
