It's using the one reported in the /var/log/XFree86.0.log file. I believe it uses the /etc/X11/XF86Config-4 first, but will fall back to the /etc/X11/XF86Config if the XF86Config-4 doesn't exist. That was done so XFree86 3.x and 4.x installations could coincide on the same machine. XFree86 3.x
