I have the same problem with Ubuntu 8.10, using a 1920x1200 monitor and my 1280x768 laptop (Latitude X1). If the laptop display is positioned to the right, windows will not maximize fully vertically. If the laptop is at the bottom, windows will maximize too much - the bottom bar of the window will be hitten by the bottom Gnome panel.
I have only used the "Screen Resolution" dialog in the Preferences menu, I don't know anything about TwinView or Xinerama or whatnot.
