That can be arranged, have a look at the unattended.txt in /install/lib
for
; Windows Setup does not use it.

this means only one partition but you can play and fiddle with it for
your needs.

Some or most of the scripts install to %Program Files% if you change
that in you windows setup you can than install the apps and see which do
fail and modify them to your needs.
