If you (I say figuratively) parse each message in a db (MySQL will suffice), then it's a case of working out the relationships between threads (reply to's, timestamps, etc).
It's possible that's for sure. If anyone out there has got a breakdown of mail protocol, and standards used by the mail manager, then I can help throw some code together.
