When you click the icon on the dock that DOESN’T have the dot below it, does anything happen?
Usually I get this behavior when the app that I dragged into the dock (or selected the Keep in Dock option) has been moved or deleted. Happens all the time, for example, when GotoMeeting self-updates because it moves the previous version into a different folder. So when I open GotoMeeting again, my original dock icon sits there looking pretty, and I get a 2nd GotoMeeting show up in my dock in exactly the way you describe.
