I am guessing that you had GRUB controlling the boot?

I would use the same method you used to install Windows.  Whether it was
legal or not, you had to have install media to get Windows on to your
computer.

The MBR is only the first 446 bytes, the rest is the DOS partition
table.  If all that has happened is that you blew away the first 512
bytes, you could restore your original blank backups and then you should
be able to reinstall GRUB.  Grub should then chain load the Windows
loader which should be unaffected (wikipedia has some more than decent
articles on GRUB, and the Windows loader).

Of course YMMV.

Once Windows is running try formatting the USB key with it.  If that
does not work then consider the drive dead.  Without actual access to
the USB key I cannot say for certain, but Input Output errors indicate a
physical failure.
