I'll start with the obvious <smile>: Your clients are set to save email on the server. Now that we've gotten the obvious out of the way, of course it still shouldn't do this. We recently had a problem when we converted all our mailboxes on several of our servers from mbox to Maildir. Afterwards all our clients who kept mail on the server got all of it again. So my general guess is it has something to do with the server and client no longer being in sync on whether or not the email has been downloaded. Another possibility, but only if you downloaded only the last download over again: if your POP3 client for some reason times out or disconnected it won't delete any emails and will send all the emails the next time you log in.
