What you did was good.  It doesn't hurt to get rid of unnecessary junk 
files.  And once they're gone - they are gone.  Dunno who told you they 
weren't.  They'll eventually gradually build up again, but it'll take a 
while.
There are lots of things that can make your system slow.  Here's one of 
the best things to check:

Go to Start, Run, and type MSCONFIG.  (In Vista just type it into the 
Run box).
Click the Startup tab.
See how many items have a check mark next to them.  If you've got more 
than about 8 or 10 you'll want to eliminate as many as possible. Each 
checked item is using system resources and likely slowing
Go to this website and look up each checked item:  
http://www.sysinfo.org/startuplist.php
Just type the name of the item into the search box, and it will tell you 
what the item does, and if it is needed.
Un-check any items that aren't needed and reboot.
You'll see a message similar to "you've made changes to 
configuration...".  Just check the box to "not show this message again".
