Do you have your GPO set to apply the changes even when the GPO hasn’t changed?  If not, it may be worth enabled this option in your GPO:

 

Computer Configuration/Administrative Templates/System/Group Policy/Internet Explorer Maintenance/‘Process even if Group Policy Objects have not changed’

 

Maybe this will fix the problem.
