Are you implying that the KCC or ISTG or both have been disabled? If the KCC has been disabled, that would explain your earlier error. In general, it is acceptable to disable the ISTG and create manual connection objects between sites if you've a good reason to do so, it is not recommended to use manual connection within a site as it is (in nearly all cases) unnecessary. Numerous public documents exist that describe Microsoft's scenario-specific recommendations on this topic.
