The manual connection objects will not touched by the KCC, the DRA (dir. replication agent) is, however, going to attempt to honor them as defining the existence of and the rules governing a replication relationship. Since you've got manual connection objects, you're getting and going to continue to get errors until such time as the offending connections objects are removed or ownership is given back to the KCC (which will eventually cause a similar end result)
In my experience, the most common reason for creating manual connections objects is a lack of understanding as to how AD repl. works ... that's not to say there is never a good reason, there are many good reasons, most of them related to scale or firewalls/router-ACLs inhibiting repl. or dependant traffic. I'd highly recommend trying to ascertain the motivation behind the creation of the manual connections objects ... assuming the information you're able to find is both complete and accurate, it would provide the facts needed to determine whether the manual connections are necessary or not.
