I'm not sure, having not ran an aq server for a while, but this looks
like a configuration issue as there is no good reason as far as I know
for the zqds linux build not to read from the files (in fact I thought
that was sort of built in to the game engine).  It may be that some
how you've not told the server where to look for the files, but not
sure why this problem wouldn't happen on windows (have you checked the
server.cfg on linux with the one from the windows installer?).
