Firstly, make sure that ALSA is compiled (assuming
you're running form source and not a binary
distribution, in which case, get the source) with
"./configure --with-sequencer=yes", this will enable
the bass and treble controls you're after. 

Before you get annoyed at the fact that these controls
aren't working once it's installed, run alsamixer or
gamix (there's a few other native mixers as well) and
unmute the Tone control. Working bass and treble,
huzzah!

I'm not really sure on this issue, but I would
recommend disabling your onboard sound under BIOS,
I've had many conflicts on many machines because of
this.
