I have similiar server configuration, however, I resolved this issue
by just using a different paramater when calling analog from the web
interface.
Basically, I have a selection box which allows me to pick which set
of server logs to analyze. I've also added a selection to do all of
them at once.
This way I don't have multiple configuration files, etc. If any of
the sites are restricted, I can password prompt before
running/accessing the area...
Works well and only required configuring analog once.
