My app has been published for 2 1/2 years and have 2500+ ratings also. I haven't lost any that I can see. Knock on wood.
That said, it sometimes happens that I get an extra batch of "phantom' ratings which are removed a few days later. If you want to complain somewhere, may I suggest Google+ and copy a few Google people on there.
