Have you given the users clear instructions in your free version on how to buy the paid one?, This should drive users back to an authorised source when they want to make a purchase.
I can understand your point about the stats, but many users who have Market don't use alternative sites for apps they can access via Market. At AndAppStore the only 1 of the top 5 devices users download apps to is a Google approved device, and downloads to Google approved devices account for less than 25% of total downloads, so for every download affecting your market stats you get access to 3 new users who wouldn't get access to your app if it was limited to Market, and if you also list your paid app outside of Market you're getting 3 new potential customers. If you look at this from a business case perspective your free app is your advertising, and so you should look to advertise as widely as possible for as little cost as possible to get as many people as possible to consider buying your paid-for version.
