I'm not sure if this is an Android issue, a Gmail issue, an IMAP issue, all of the above, or none of the above. But I'm posting it here because it primarily affects my Android phone.
I have a Sprint Galaxy Nexus running CM 10.1, and until recently I always used the web client for Gmail when I was on my computer. However, I recently started using Thunderbird (on Linux) to handle my desktop e-mail. I have it set up to sync to all of my Google accounts through IMAP. And I've noticed something interesting with how sync propagates to my phone. Say I'm at my computer and I get a new e-mail. My phone will notify me, and Thunderbird will notify me. If I go to the web interface and read the mail, then within less than a minute (usually just a few seconds), the message is marked as "read" on my phone. It will also be marked "read" in Thunderbird if I update there. However, if I open the e-mail in Thunderbird first, then it will be marked as "read" immediately in the web interface, but it will never be marked as "read" on my phone until I open the Gmail app and manually sync. Even if I get a new message after that, it will show the new message on my phone, but the old message (that I read on my computer in Thunderbird) will still show as unread -- even if it's marked as "read" in the Gmail web interface!
