If you have made changes to tasks in Todo and Toodledo.com, then the changes made in Toodledo.com take presidence. This sounds like what is causing a majority of the problems. We would also recommend syncing as often as possilbe, as this will lower the amount of conflicting data.
We also wanted to tell you that we are working on a future version of Todo that will let you switch services without having to delete all of your data. We hope this answers your question.
