Since there may be others who may fall victim to this and it is not particularly well explained or flagged by Appigo or Apple... iTunes does not do any backup of data from third party products such as ToDo. Though iTunes refers to "syncing applications" this somewhat misleading phrase refers only to installing or removing applications themselves, with no regard to data. And even more pleasantly, when an app is removed all data is removed as well -- with no warning to this fact.
In my case, somehow there was a malfunction with iTunes where a number of apps were unchecked from the apps tab without my knowledge (no noone else uses the same computer). I only noticed this when they disappeared from my phone. I innocently rechecked them at the next sync and they were all restored - minus all data. Unfortunately I was not diligent about making sure ToDo was backed up to ToodleDo (which I had set up) so I lost most of my data.
