Lon, Thanks for the comments. As a matter of fact iTune backups do preserve iTune applications and their settings and data as described in this Apple support article:
http://support.apple.com/kb/HT1766 We've also updated our FAQ to include the Apple article: http://www.appigo.com/todo/faqs/sync/backup But the case you mentioned where you accidentally removed the apps and then synced using iTunes probably sealed the data loss. Since syncing with iTunes also causes iTunes to overwrite your backup file with your device's new state, which in your case contained neither the Todo app or it's data. So it is highly recommended to make backups of your iTunes backups as described by Apple in their article.
