Hey, It sounds like your problem is that your 5.25" floppy disks are in DOS 3.3 format.
System 6 won't read DOS 3.3-format disks unless you have the correct "extension" loaded (I'm not sure what the *proper* term is on the GS). Otherwise, the system will report the disk is unformatted/unreadable. You need to have a "DOS3.3" file system driver present in the "FST" sub-folder of the "System Folder" to be able to deal with DOS 3.3-formatted floppies under System 6.x. I'm not 100% sure, but I *believe* this is correct. You should be able to find this extension on one of the System 6 master disks. Once you get this file copied into the "FST" folder, you'll need to restart your Apple. After restarting, you should be able to copy files happily from your 5.25" DOS 3.3 disks onto 3.5" ProDOS 800k disks from the Finder. The reason you cannot read 800k floppies under DOS 3.3 is because DOS 3.3 does not support 3.5" 800k floppy drives. DOS 3.3 was created before the introduction of such devices.
